Default DTC with edge evolution

Hey gents, so I'm having a really unbelievable issue with my 07 XL. I have a edge evolution (it does not have the gryphon mod) it has been working fine until yesterday When I went to change my air filter. I have a pretty much stock air intake and except it has a reusable filter stuck on the end of it. But the maf is still in its stock location and shouldn't have any issues. Now that I changed it, I keep getting a P061F code ( internal control module throttle actuator Controller performance ) and my truck goes into fail safe every time pull out of my driveway, it was working fine 2 days ago with the exact same air filter except it was the dirty one, not the new one. It's from the same company, same shape, same filter. Literally no change except it's not dirty. Yes I have searched the forums but the last time anything was posted about this was in 2009 and there was never a conclusion on how to fix it other than a TSB from ford for a problem with the computer causing this code to come up , I already called and they my vin was not under that TSB. Everything else I've read says I need a new throttle body, but my throttle body/ throttle position sensor/ MAF/ are all good. I cleaned the throttle body while I had it off and it wasn't horrible, Voltage is good on all of them and my truck runs perfectly when I tuned it back to stock. I tried resetting the computer by pulling by the negative off and then tuning it again and it popped up again within 2 seconds of me leaving my driveway. I would be okay with just the check engine light, but the limp mode drives me crazy. It doesn't come on all the time either. Any help would be appreciated. I know I need to upgrade it to the gryphon mod but Would that even solve this issue with a tune from PHP?

Any help would be greatly appreciated

Okay... so long story short, no problems with stock tune, but problems when it's tuned?

it short yes. But when it is tuned and it doesn't go into fail safe it's runs perfectly too.

Try resetting everything, put the stock intake back on and re-tune.

I Already attempted to reset and retune and there was no luck there. I thought about putting my old air filter on there, but it really makes the tuner pointless to me if I can't change my air filter regularly.

No, I mean take that entire intake off and put the stock back on and try again.

That is the stock intake except one plastic tube that cracked and the air filter on the end.
