I don't have any canned tunes as my XCal was from a previous truck.

I can't hurt anything.
MPT told me directly otherwise on the phone and via email. I would tend to believe MPT as they know what they are tweaking.

We are discussing the updating of the SCTx4 programmer and I would think SCT knows more about it, they make it not MPT.

Again, when the specific tuner that I get tunes from asks me to do updates, I do the updates.
The updates are for the device it self (bug fixes, new operating parameters as well as updates to canned tunes the device comes with) When you need a change to a custom tune you have to data log your pcm operation while you drive and send it to them for tweaking and they then send you back the updated tune.
You misread what they meant. When they said to make sure to update the device, they simply want to make sure your device is running the latest firmware as a precaution, meaning if something goes south they know exactly where to start a search to troubleshoot it.
