ignition module comes to mind for some reason.

are you getting spark/fuel? check those things first and lets go from there.

also what year is your truck?

ok, did you plug the ignition module in? try swapping the coils also. its possible 1 or both of them could be bad.

the leak, could be clogged cowl, bad window seal, and on that side of the vehicle (the only leaking when it rains really dismisses this one...) your heater core is bad.

you can test where its leaking by having a friend run a hose down into the cowl, then along the seal of the window to pinpoint the leak.

hopefully that gives you some stuff to look into, if that dont help then hopefully someone else will step in.

I had a similar problem and it was a bad ecm. Try unplugging it. Then check for spark. If you have spark with it unplugged, then it's bad.

Had that same problem in my Jetta turned out to be the ignition switch. It was the only thing left in the ignition system that I hadn't replaced.
