If you turn those around (open to the front) you should be able to use the lower bolt hole and cut the excess off. Then put a lift spacer under the spring to lift it back up.
At least for you all the bolts are brand new.

Using the other hole will raise the truck.

You are correct. Good catch. I was thinking it through backwards.
Use the other hole and throw some weight in the box ?
Probably easier to take a hammer to the box. Or go back to stock.

So if I used the other hole (which would raise the truck about 1 inch), I'm assuming that would actually raise the bed that much and I wouldn't need to cut the top of the shackle off?

I think the frame and the bed will go up together, so the top of the shackle will still be hitting. You should just have to take enough off to clear the bed.
That will move the brace away from the spring too, I think.
