As of right now, Ford is still working on a resolution. Maybe they'll lower the price of the part? Maybe they'll issue a recall? Right now we don't know.
This fix above would be up to you or your dealer to pay for, as it is not a Ford approved method.

Just got my 5.0 fuse in the 24 location bought trailer tow package and missed on ordering the brake controller going to buy one and forscan it in

Same here. I was quoted for the part and install but after 5 hours the dealer is telling me the junction box needs to be changed out. My XLT has the towing package. I find it hard to swallow that I need to pay for an additional part and service on top of the trailer brake controller.

I will find out more after monday when the dealer should get more info from Ford.

I find it difficult to accept that the customer has to spend more to replace a fusebox if you purchased the tow package. I can accept purchase of a trailer brake controller as an add-on but not the fusebox. Ford should cover that cost.

This would be analogous to buying a Ford hitch and the hitch receiver won't fit the part.
