Return to stock setting and see if it goes away. I would suspect a missfire. When coils fail thats the way they sometime do it. A scan tool that shows live missfire count is needed for diagnosis. Or wait and someday you might get a CEL..

So it runs and shifts completely fine on stock. Still think I should check for missfire? For you guys running edge tuners what do you have your settings adjusted to in the tune itself? Or do you not customize them? I feel like it holds the gear WAY to long before shifts and I leave them set at stock however it still adjusts them differently. Maybe adjusting them -1, -2mph?

Tossed the trans only time back on and it does the same bucking and shaking when shifting when you get on it. Anyone recommend a scanner to find the misfire or give me some kind of direction on what to do here?

How old are the plugs? Cleaning the throttle body along with the IAC never hurts and it dont cost much. Might be time for a tune up if you havent done one for awhile.

Plugs have all been changed in the last 10k miles. I'm very routine on regular maintenance

Did you use motorcraft stuff. Motorcraft denso or NGK are the only plugs that are reliable. How about the coils? did you replace the boots? could just be one of them is weak and your symptoms indicate that. The only way to find those coils that are failing is with a good scan tool that reads live missfire counts. A snap on or the dealer. I've heard there is an app for smart phones that does it. "torque pro" or something like that. I have not used or seen it used so thats not a sure thing. dealer dianostic charge is about $100..

Buy a Sonax Sure Cure Kit. Most parts from the kit can be installed without removing the transmission except from PTFE seals & Retaining ring.
