Rough running

i have an 03' 4.6 with injectors and it is running a little rough. ran some fuel injector cleaner but that didnt realy help. any input on that? look at the same things or is it any diff? never had a truck with injectors.
P.S. My exhaust isnt finished it just runs from the cats to the passenger side, diff pipes and they stop just before the bed with glasspacks on them. Will have anything to do with it running rough?

I have a '99 with a 5.4L and 108K. I replaced all the spark plugs cuz it was really rough running and misfiring. Even with new plugs it's still feels like it's missing when at idle but no misfire codes or any codes at all. And my door ajar light won't turn off. (2 totally different problems but thought I'd throw it in) any ideas?
