Well, I'd like to switch the stock exhaust out for a flowmaster system so I sure hope the exhaust is the problem.

Its probably a leak up at the heads. Like the broken stud

Alright, I'll have to check. Are there any signs that I should watch for to make sure that is the issue?

I used to have a Grand Torino that did this. Changed pcv valve and it took care of the noise.
