Key works sometimes, sometimes it doesn't
I have a 99 F150 with V6 and automatic and an aftermarket remote start. My key has the chip in it also. Sometimes it will start with the key. Other times the security light flashes while it cranks. Then I use the remote to start it and it starts right up. Do the keys wear out sometimes? Or is this a problem somewhere in the system?
Yeah they do. You may have to bite the bullet and pay Ford $100+ for a new key. I've seen that some Ace Hardware stores offer keys with chips in them. The only problem I've seen their is that they may not have the right blank. If you go the Ace route, you'll have to program it yourself. Just Goggle the program procedure and you should be all set. Good luck
Buy the blank key off eBay, and then go to Ace and get it cut. Should cost you like 15$ total..

Do you have a key in your remote start box? Unless you used a bypass when it was installed, there should be another key in there. And if you used a bypass, your key shouldn't have trouble starting it.
But yes, you need 2 keys to program it yourself. You could still save ~$20 by cutting them yourself, but if green isn't an issue for ya I would take it to Ford.

It was installed before I bought it. It didn't even come with a remote. I found the box and ordered a remote for it online. I'm sure it has a bypass since there is a security system. The way it acts I think the bypass only works when you use the remote start.
Try opening the remote start housing to look for a key. There may be one in there, in which case you could program the key yourself and save some money. If not, you'll have to bite the bullet and go to the dealership.
