Not too sure, but definitely check the GEM for water damage, should be relatively easy to narrow down this problem. I'm sure someone can correct me or add to what i said but thats just my input.

Where would be a good place to get a gem, do I need to get it programmed for my truck.

You will need to find one with the same part number as you currently have along with it will have to programmed.

ok so I have same problem with my 98 f150 XLT 5.4. Power windows do not work. now how do we get at the GEM. Some got a link to a video or pages out of a ford truck book ?
