4.0 V6 I just bought a 52K mile engine out of a 2008 Mustang. I found that the 2005 and newer motors work in another forum as a long block. Should be here next week.

Exactly. You are out of alignment with the Neutral safety switch. I believe that you have an adjustment at the switch, but it's been a while since I worked on our trannys. Definitely sounds like adjustment, throwing the code. Check the linkage and how the switch goes around the lever there. I'll see if I can find the info in my service manual for you.
I put the clip on the linkage today and still tripped the check engine code for the tranny. I got under the old girl and found that the wiring harness was so slightly not clipped tight all the way. Finally I got it so glad to be done and send this fine pick up onto the next owner!
