Also, while your at it, check the CP boots for cracks in case they weren't changed when your plugs were done. And before you re install the CPs you remove onto good cylinders, give the coil wire a quick twist to be sure it's not loose.
There is a great thread on this....that I just can't seem to find. The basic lesson was that it is possible that coils often fail in the windings causing intermittent or weak sparks just as often as they completely fail. Long story short, you can check them all with an ohm meter and find the coils that are causing you issues. That contributor gave the proper resistance...so if we can find it I think that info is appropriate to this conversation for sure.
I know the feeling very well, unfortunately. So if you know what cylinders are misfiring, I'm assuming you have a scan tool or access to one or a sweet *** tuner or something. Try switching one or more of the CPs on the missing cylinders to other cylinders not showing a misfire to see if the misfiring cylinder # changes accordingly. That would pretty much narrow it down to bad CPs.
Ever heard of River City Diesel? Well I live right by them and they were nice to use Fords IDS scanner on it for free to check the misfire. But unfortunately ill have to pay for the next time and I dont wanna pay their fee which is probably alot. So trying to do it myself. I downloaded the torque app and getting the bluetooth adapter. Idk if that will help me but hell its a monitor for when I get the sct flash programmer
It's great you know what cylinders are missing though. I can tell you that if you look up this symptom on diagnostic software, it's almost always a CP. Considering your plugs were already changed and assuming you're running original CPs on those cylinders.... I know what I'd do.

That's a great resource to have nearby. I guess it comes down to you switching the CPs and paying for a rescan, or just paying $150 or so for 3 new (motorcraft) CPs. I guess you'll need to figure out what's the most cost affective option.

Geez...plugs are a few bucks each. Change the plugs in the misfiring cylinders and then if your problem doesn't resolve, get the coils. I have a whole set of cheap coils - send me your address and I'll send you three! NO joke!
