From what I can tell the 5.4L O2's are before and after the cat and the 4.6L is in the cat. Dont quote me on this I am going off of internet searching.

Any ideas on an inexpensive but quality cat back exhaust system? I don't mind spending money for the quality but just curious

Yeah..
Buy 2 magnaflow 94106 hi flow cats, and bring them to an exhaust shop to have them welded. Have them bend you up a custom set of pipes while your there, pick some new mufflers, and take this opportunity to go with dual exhaust. Either SI/DO (magnaflow 12288 muffler) or true dual..(dual mufflers). Should Cost around $500 to $750 when all is said and done, and make sure they use stainless steel pipe.. The length of your muffler will dictate how loud the exhaust is.. Shorter mufflers are louder.
If you go true dual don't forget to grab an X pipe.

My gains are all over rpm range. But I've got JBA short tube headers, and a whipple supercharger too. You will pick up low end power and probably see some better milage while highway cruising on an NA motor.

Did you have to weld in new O2 bugs with new headers and cats?

Yes.. 1 In front of and 1 behind each cat .. Keep the rear 02 as far back as possible to avoid emissions codes.
Adding a drilled out spark plug non fouler to the bung will space the 02's out of the exhaust stream enough to cure any catalyst emissions code. The cats I used and gave the part number for are 0BD1 cats. They are cheaper because they have less precious metal content and basically clean the exhaust a bit less.
A custom exhaust shop will do it all for you at a better price than a bolt on kit.
