Yesterday mine got much worse and acted up at all rpms, definitely down a cylinder. Went to local parts store and put a code reader on it with a message of cyl #5 missfire. Since I just replaced the plugs ~3k miles ago I bought a COP. This helped for a bit but went back to a bad shaking. This morning I took it to the parts store again and this time it showed #4 missfiring and then multiple missfires.

So I bit the bullet and took it the dealer who charged me $100 to put it on the computer and diagnose it. The tech came back and said it was #5 again and that it was the plug that was bad. He swapped the plug from 5 to 6 and then the code moved to 6. He said that they have seen a lot of problems with the autolite brand and to get the champion plugs or motorcraft. I bought 8 champion plugs on the way home and installed them. Truck is running smooth again.

I took my 2007 5.4 to a man who said he had seen this alot... All I needed was new plugs and coil boots! He replaced them and it ran fine for about 200 miles and went to missing and shaking worse than out ever had before so, I took it back to him and he replaced two coil packs and it ran great for about 3 weeks. Now it's started back it gets bad about 70 mph and every now and then ok idle also... Any suggestions?

Mine does the same thing but only at idle after its warmed up. And also sometimes it wont do it at all. Sometimes it will do it every time I come to a stop. BUT, only when idling. Once I'm driving she drives like a top. When it starts acting up idling I put the tranny in nuetral and rev it to 2k rpms at it stop and will idle fine. I have cleaned my MAF sensor and cleaned my throttle body. I had it scanned and had a lean on bank 1. What do you guys think?

try removing your negative battery cable and then removing all of the harness plugs on your computer and leaving it sit for a good hour or 2. then hook it all up and fire your truck up and let it sit and idle for about 10 mins without revving it or anything. after the 10 mins turn it off wait a bit and fire it up and take her for a spin, this will make your truck relearn the fuel maps and possibly solve your issues.

Mine does the same damn thing, I actually have a forum going right now but getting no responses. Its labelled " bad vibrations when transmission shifting......" but its not the tranny after some research. Shakes like a mother at about 70 mph. Put a code reader on it and it said cylinder 2 and 6 misfire. So I replaced the boots and coils. Took it for a spin afterwards, ran great! BUT like you said, it came back, for me it was the morning after. Same scenario, threw some codes again. When I get off work today going check the codes again. Probably going replace the rest of just my boots and go from there. Hope we can all get this figured out.

Did this problem ever get fixed? If so, what was the problem?
