Stereo Upgrades?
This is my first vehicle that has a factory NAV so of course I don't want to remove it. So I have been reading that I need to install a JL CleanSweep in order to keep my Stock HU and then from there install amps.
I'm curious, the stock system with the upgraded speakers I have sounds pretty good. But at high levels the bass doesn't increase, almost seams to decrease. It's it possible to install a JL Clean Sweep between the HU and OEM Sony Amp so this doesn't happen?

You don't have to have the clean sweep. You certainly can, but you can do almost the same thing, for much less.
Most with the MFT and Sony stick with the factory Sony amp for the door speakers and get a sub for the bass. I put Infinity Reference in all the doors and kept the factory tweeters in the pillars. I did not touch the wiring or change anything with how they are powered.
I used an AudioControl Lc2i for sending the signal to the sub and amp and eliminating the bass dropoff that the factory amp has. I just used the sub harness under the carpet to supply the signal and then the Lc2i sends the RCA signal to the amp. It has a feature built into it specifically for systems like ours that reduce the bass signal at higher levels and gets rid of it so the sub doesn't suffer.
I have wired mine this way and done two other Platinum trucks this way as well. You take the bass levels way down on the headunit so the door speakers don't lose it either and let the sub do most of that work since it won't be losing that signal through that Lc2i. Never a problem again

I have the base system (no Sony amps) I have replaced the front door speakers with the newest infinity kappas and added a 10" kicker under the rear seat with a 500.2 hifonics amp and it is AMAZING!
But yes JUST changing the door speakers makes a tremendous difference and I'm betting with the Sony amp it will be a lot better!

Replacing only the door speakers and nothing else will make a difference too. I replaced my door speakers only at first and stayed that way for a few weeks while getting my other parts together. You will be pretty surprised to see what Ford considers to be an upgraded speaker when you take it out and compare it to a good aftermarket one.
My setup is just Infinity Reference in the doors, stock tweeters, stock headunit and Sony amp, AudioControl Lc2i wired in through factory subwoofer harnesss, 3/4" MDF box on passenger side w/ amp rack built in, MB Quart monoblock amp, 12" shallow mount Fosgate sub w/ about 400w RMS going through it.
Nothing fancy or over the top, but it's all neatly installed and tucked away and unless you lifted the seat up, you would not know anything is there. It can also be returned to complete stock in a matter of hours.
It sounds great to me! I've had competition stereos and built some crazy setups in my life, but had no desire for that in this truck. Sure there are always room for improvements, but for under $600 invested total, it's pretty good.

Yes highly recommend them for the price. They are just over $50 a pair, have the ability to increase the high levels on them, and if you pair them with the Metra 72-5600 Speaker adapters, everything is completely plug and play.

I have Infinity 6832CF in the truck and it was a great improvement. Just not a fan of how the bass cuts out the higher you turn the volume up. At this time I'm not wanting to eliminate the factory sub, was just wondering if there is a aftermarket controller I could put between the HU and amp to stop it from cutting out.
Maybe one day I'll do a complete system but it won't be anytime soon.
