Yes, once erased it'll no longer be a clone key. When you program it in with IDS each key will be unique.
If it's a clone, it has the same RFID as the original from which it was cloned, it is not unique. As you noted earlier , each key must be unique. A clone is not unique so it doesn't count.
If the OP does not have two UNIQUE keys, he's going to need to get at least one more blank, have it cut, then he's ready to do the PATS programming. Once either the clone or its master is programmed successfully, then both will work. In the meantime, keep one of them in a pocket.

I have 4 keys, 2 that came with the truck that don't have remote start and 2 new ones I bought aftermarket that have remote start.After I used IDS to program the 2 new aftermarket keys they both work but the 2 original ones no longer did? BUT I was able to program the 2 old original keys just by using the 2 new keys. So all 4 keys start the truck, the remote start works and all fobs work.BUT I get this message when using the aftermarket key, it does go out within a few seconds? Thoughts? I was going to do a complete erase of all keys but chickened out and then I got a message that my battery voltage was too low and it kicked me out of security

The key itself stores nothing, everything that tells the truck what key it is, is programmed into the PATS system. When erased it's erasing the trucks PATS memory.

That would be a very good indication the key is bad. Try a genuine Ford key, the ones you get off ebay/amazon are hit-n-miss, mostly miss.
Both aftermarket keys start the truck and the message goes out in a few seconds. Is there a chance this key could leave me stranded
is it worth trying erase all or should I buy a FORD OEM key for $180 bucks
