Looks to me like someone used an razor knife all the way around that light housing and cut into the paint which cut right through the primer and started that rust. I have the exact same issue but on my drivers side windshield pillar due to a ****ing moron who changed the windshield out.
I believe at some point in time the third brake light was reinstalled too tight. Overtime, the plastic edges scraped through the paint allowing water, humidity, dirt and dust ect to work its way in. Since it looks like it was only on the outside I would say your all good now but just watch how tight you make that thing.
Well, dealer failed to diagnose stating the water could be collected at that spot and caused the damage. In other word bad design from Ford. Which I don't buy.
But my assumption is 4 months ago the transfer case snapped and the truck stayed at the dealer's almost 60 days without any movement in direct sun. "Thank you Ford" and the 3rd brake light tinting burned and expanded causing crack and chemical reaction. I could be wrong but that's my analysis.

The tinting/vinyl is very difficult to remove because it's burned from stay too long. So I could only remove some of it.

You are probably right. Honestly, its weird but hey we are all good now. After losing 650$ of course.
I own a 2013 XLT Supercab. Two months after buying it in January of 2014 I noticed i was having water spots on my tan headliner in the rear and water dripping down the rear window on the inside. Brought it to the dealership in Rhode Island and they were puzzled by this. After miss diagnosing this issue 3 times in a matter of 3 months come to find out that Fords rear cab lights have defective seals. Dealership then decided to put on clear silicone but only on the top of the light. Needless to say 2 weeks later i was back at the dealer and had a 3" water stain on the tan roof of my new to me $30,000 truck. After complaining over and over again with service managers and dealing with Ford they redesigned the rear cab light gasket and replaced my whole headliner. Not even 6 months later a friend of mine had the same issue with his 2013 FX4. So long story short replace that crappy design rear cab light and make your own gasket cause if not the top of the cab will rot out and you will end up with water in your cab.
