They currently are watching their trucks very, very closely. Every little nuance of the engine is a 'potential' problem. I'm a happy 5.0 owner, but I think the survival of the truck market will come down to these potent small mills and Ford's Ecoboost technology.
All the auto manufacturers missed the mark though. Instead of the awesome horsepower wars we have been all been fortunate enough to enjoy the last bunch of years, I think they would have better served the consumer with modest power gains and substantial fuel economy improvement, instead of the reverse.
To Ford's credit, they took a chance on a revolutionary truck culture change, but they still gave us a choice. Either one is well worth consideration.

I think the gas mileage you experienced is just indicative of your driving style and environment. There is nothing wrong with it, it's just what it is.
I will add that you are looking to spend 40-46k on a vehicle and you are worried about the cost of gas? Wow! This is the same as buying a .50 caliber Desert Eagle but not shooting it because the ammo is too expensive. Maybe you are stretching your budget a little too much and should be seeking a less expensive vehicle if you are that worried about it.

I had the same issue when deciding on a new truck. I am the youngest out of 6 and we all are/were contractors and we have over 20 fords of all sizes and styles in the family. My last truck was a Tundra (got burned on a exploder) and it wasn't enough to tow my new trailer. By brother got the Eco boost so I considered it. After a lot of test drives and research I got the 5.0. I like the sound, and I am old school and did not trust the turbo's for longevity (just my opinion as they my be great). Consumers reports did a lot of testing and said they both get basically the same milage but the Eco boost did have more torque and some more speed but not enough to change my mind. I have the 2011 Lariat Screw 4x4 and with the first tank, I am averaging 16 MPG. Granted it was a lot of country driving and around town (we live out in the sticks) but mixed with different speeds is a fair representation of milage I will get.

I read a story a couple of months ago that 51% of the 2011 F150s had V6 engines versus less than 15% for Chevy and Dodge. This shouldn't effect your choice and you may be happier with the 5.0L.

If you drive it like the 6.2L, expect 6.2L mileage, you want 3.7L mileage, drive it like the 3.7L..............that is the great thing about the ecoboost, you can have both the power of the 6.2L when warranted, and the mileage of the 3.7L when discipline is used. I was accelerating a lot harder off the line recently and my average MPG went from 16.5mpg to 15.0 mpg. I started driving normal again with a more discipline than before and I am averaging 18mpg now, it is all in your right foot. But I will admit, it isn't fun driving for gas mileage all the time, but it is nice to be able to choose power or economy when I feel like it.
Nothing against any motors, but the ecoboost isn't a magic pill, you sill have to use your brain. You could do the same with the 5.0L but without the extremes the ecoboost is capable of (good gas mileage and poor gas mileage, ecoboost can achieve both).

With the trouble you had, I can't believe that you would even consider an Ecoboost....
I can't imagine I would ever get another ecoboost.......
Between the two I would say 5.0L. It will probably get the same MPG as the Ecoboost, but sound a whole lot better doing it...
I am going for a 6.2L Raptor or get something other than a truck all together....
