Also, some of those holes are needed to mount running boards. I have had my '09 for 3.5 years now and was just under there last week and the tape is still holding on all the holes and no rust (and this truck has seen it's fair share of road salt in the winter). In other words, I wouldn't worry about it.

I'd just load the hole up with expanding foam and spray it with black paint after its dry. Or find a firewall grommet that will fit.

Well, ya'll ever thought that they might be on there for drain holes...if you look close at almost all the holes with the tape , there is a hole under it in the rocker panel(where the 2 pieces of metal separate) . I am no engineer but thats what it looks like to me. Maybe before you start covering stuff up, you should talk to ford to make sure there is nothing inside the body panels that need the air holes or holes to drain.

A lot of the hole you find underneath your truck are used to mount the metal panels onto welding jigs during the assembly process. After the body parts are all welded the holes serve no purpose. While driving, any moisture or water that gets into the body cavities can't get out or evaporate and then the truck will surely rust from the inside out. There is some calking used between some body panels but it's not intended to be hermetically sealed.
Our truck bodies go through a rust inhibitor dip tank process before painting. If all of the holes were pluged then some of the rush inhibitor could not drain out.
Some of you are making way to much out of this. Ford has been building trucks for a long time. Give them some credit for knowing what they're doing.
