Does it really matter much if you remove it or just leave it there? I replaced my factory center with a Kicker a while back. I thought that did help a lot. But I've recently installed an amp and I don't even notice the center at all now. That being said, is there any reason that eliminating the center speaker would increase sound quality?

I wouldn't think it would affect anything at all if you are amping the rest of the speakers. You are probably correct that you won't hear it at all now. No need for additional work if you don't notice anything.
