Default Missfire or Trans issue

I have a 2010 F150 with the 5.4 & 6speed trans. It has been in the shop several times starting at 3600 miles for the standard shifting issues with no success for a fix. Now I have 15000 on it. There are a couple other issues besides the gear searching. When creeping through a drive through at a bank or restaurant, there is a surge that feels like a bad miss, but the frequency stays the same if you increase the RPMs. It only happens after the truck has sat for 3-4 hours after being fullly warmed up on the way to work. Could this be a torque convertor issue ?

Another issue is that several times over the past month I noticed the tone of the exhaust being deeper upon startup, or it changes while driving. When this occurs, it feels like it gains about 30 percent acceleration and torque. (runs like a champ)

This is the first Ford product I have ever owned (I'm 49) and so far.....it will likely be the last....

Any ideas ?
