What if you put your license plate in there? Does it come up with your truck?

The only thing I can imagine causing them to say the VIN is invalid would be if you're using the wrong characters when entering it. The letters i, o, & q are NOT USED because they're easily confused with numerals. U is not used in the year position, but it CAN be used in other positions. So were you using the right VIN, or did you have a few digits wrong?

I had the correct vin. There’s still some questions like why does the door label suggest a 3.71 rear gear and the window sticker says 3.31 ratio.

I don't think I would trust a third party site to produce a legitimate window sticker.

I would look on the differential cover for a tag and figure out how to decipher it.

Does the vin on the door tag match the vin under the windshield? Something sounds screwy.

Looking at the 2019 F150 order guide, there was no 3.71.

The information on the door are codes. This means you have to check the code to get the proper value. I'm guessing you used a site that had an incorrect code/value or outdated one.
