97-03 (04 heritage) come with the 2V, the 04+ have the 3 valve.

Ahh I see, is there any major differences in the motor itself such as durability, gas mileage, things like that?

The 2 valve 5.4L is a basic modular design used from 97-03 in the F150's. It's basically a 4.6 design with a larger displacement. From 97-98, the 2 valve 5.4 had an old head design because in 99 Ford created PI (Power improved) heads that gained almost 20 hp over the old design. For 97-03 the 5.4 was paired with a 4r70 transmission and a 9.75 rear axle. The issues in the old 2 valve are blowing the spark plugs out of the head due to a lower than needed torque spec from Ford. Once they are torqued correctly those motors will run a long time.
The 3 valve design came in 2004 and ended in 2010. It has two intake valves and one exhaust per cylinder. This design bumped up the power to around 300 hp during its production. It also utilizes VCT, which uses oil pressure to change cam position. This VCT system gave Ford some problems on these motors and creates a diesel like sound. These motors also get the spark plugs stuck in the head from the factory. The new 3 valve came with a 4r75 transmission in the 04-08 and a 6r80 in the 09+, both going back to a 9.75 rear. Another difference the 3 valve uses is a non return fuel system that controls fuel pressure.
Those are the differences in a basic overview. Finding which one is which will depend on year and VIN number unless a motor swap has been done.

Might not get a reply because you asked a question about a post that is almost 6 years old.
