If I unhook the oem subwoofer (base B&O) from the amp is it likely to mess with the amp? The plan is to remove the oem subwoofer and replace it with a powered sub with a little more poop!

I doubt it will mess with it, but there is no need to unhook it. I added an under-seat box to mine with two 12's. I just left the OEM sub connected.

Even one of the behind-the-seat enclosures will not affect it in any way. You can leave it plugged in.

no room behind the seat without moving something. Found a under seat cerwin-vega that would fit nicely where the stock sub sits now.

In the case of the OP, he is using the under-seat space for tools and what not, so it may not be an viable option for him. In my case, I removed the lockable under-seat box my truck came with to make space for the box. However, I do not need the space based on how I used my truck.

No it will mot affect it. I removed my stock sub and added two under the seat subs.

yes it will be a powered sub, I'll run a separate fused line from battery and ground to a body lug near existing amp.
