The 3.5's that were sub-12's were making a little over 600 wheel and I believe had weight reduction in most cases. IE tailgates and seats removed.

540 should probably be around low 12's if I had to guess.

I have a 3.5. What do I have to do to get way better HP? Exhaust, CAI? What else?

I ran 12.4 tune and res delete only with my 2019 2.7, still had my subwoofer and tools in.

Try reading and doing some research. This forum and 5 star tuning are good places to start.

Do you mean one of those pickup bed tool boxes?

Spare tire tools, and emergency tools that are packed away. Not a lot, but what I was saying is I was pretty much curb weight for my truck or a little more.

What does your tune have your transmission shifting at? Are those hard fast race shifts for a race-only tune or a compromise for an everyday tune?

probably just wot. Most of the time multiple tunes in a near stock vehicle is not necessary, especially on pump gas or e85

My most aggressive tune, which is the E50 tune mentioned above, has slightly quicker / higher rpm / firmer shifts at part throttle. At WOT, it’s slightly firmer in normal, and firm (not rough at all) in Sport. Shifts at roughly 6k, which is good up to 3rd, but I need to lower the shifts a touch in the upper gears.

In summary, it’s a better all around everyday tune, although the higher rpm shifts affects mileage slightly (ignoring the fact the E50 lowers the mileage A LOT).
