Quick question - Do these have anything to do with keeping water from entering the bed?

No, they are to keep the tailgate from hitting the box and keep it from rattling

Very old thread I know, but this just happened to me today. Went to leave baseball practice and my tailgate would not open. I have a tonneau cover, so that meant everything into the truck.....Got home, wedged open the soft cover just enough for my boy to get his arm in there and open the latches. Got the tailgate open using a screw driver and thats when I noticed the bumper was at an angle. I removed it, made it sit correctly again and the tailgate worked fine. What I did then, was get two, 1" screws and drilled a pilot hole through the bumpers into the box and drove the screws into place. Zero chance they rotate again and leave me not being able to get into the bed.
