Default Speaker and amp install issues.

Hi all I'm hoping someone can shed some light on a couple issues I'm having after installing the following in my 2016 XLT 302A SuperCab 5.0 with Sync 3 Non-Nav and 7 speaker Non-Sony system):
Front Speakers:
Infinity REF9620CX 6x9 Infinity REF9620CX 6x9
component set (mounted crossovers behind Sync and ran new tweeter wires)
Center Speaker: Disconnected!
Rear Speakers:
Infinity REF6522IX 6.5" Infinity REF6522IX 6.5"
coaxial speakers
Amp: Pioneer GM-A6704
I used 2 runs of 9 wire speaker bundle set to go back and forth from the amp behind my rear seat using High Level Inputs and spliced into the factory harness behind the CD player. I have also adjusted the gains according to calculated voltage with a multimeter. The system sounds so much better already and I realize there is speaker break in time and fine tuning I still need to do.

My issues are:
1. Now my start up "Ford chime" no longer switches from behind the dash to the speakers like it used to when I get in and start the truck.
2. My backup alarm is now coming from behind the dash instead of from the speakers.
3. When I open my door now I hear a quick "thud thud" from the speakers, I realize it is because the Sync screen turned on and this amp uses auto sensing turn on (I did not run a remote wire) but why would it be making any noise at all?

Any insight is much appreciated, thank you all so much for your help on this forum I have learned so much including doing this install.

1. When you take the load off the speaker outputs on the headunit, sometimes the oem chimes can revert to the dash speaker. You can make a change in forscan that forces the chimes to only go through the speakers if it really bugs you. In most cases though, the chimes will revert back after some time.
2. Same as 1
3. You amp is picking a burst of output from your headunit when sync powers on. Amplifiers can sometimes make noise, it's in their nature. There's really no way to avoid this unless you tap fuse 23 in the passenger footwell (which I would recommend) This will act as a true remote and allow your amp to not rely on audio input to turn on.

Thank you,dhmcfadin. Ok makes sense I suppose it is not seeing the amp as a load, do you happen to know the forscan codes..it does bother me. Also I will go ahead and run the remote wire when I get a chance and see if that makes a difference for power on.
