But the question is, how do I know when I should go in for updates to any of the myriad computers in my truck? I can't see calling the dealer every week and asking if anything has come out lately and I sure can't afford to just drop it off for the heck of it periodically.
And do I have to pay for them? How does this work, guys?

Software updates are only covered during the warranty time period if there's a specific defect that the new software resolves. The dealer in most cases will not perform software updates at no charge just to bring your vehicle up to current production
The only updates that you can apply yourself are for your Sync software, and they aren't very frequent. When you setup your Sync account it shows you how to verify the version you have and then you can check back every now and then to see if there are any updates - I've had one update on my 2013 and two on my 2010 Fusion.
If there is a problem you bring it in for, something may get reprogrammed. If there is a recall for reprogramming, you will get a letter in the mail.

A dealer will not even know if software update(s) are available for your vehicle unless there is a specific service bulletin/recall issued for your vehicle (by VIN).
The only way to tell is to hook up to it and check for updated software. Ford often tweaks things without any sort of publication. And as stated above unless it is covered in a TSB (within warranty period) or recall it will not be covered under warranty.

The screen you see that makes you think it is updating on its own is just the unit rebooting itself.
