Change factory keyless entry code.
I assume you are speaking of the keypad on the door to gain entry? If so, changing the entry code is clearly stated in the owners manual. Just did mine tonight. Enter the factory code, press 1.2 then enter your new code and press 1.2 again. The doors will lock and unlock confirming the code change. If you want to change it again you follow the same steps but press 3.4. Am I missing something?

I honestly don't see the need for that stupid keyless pad on vehicles with smart fobs. You can't leave it inside accidentally, unless you shield it in aluminum foil (or some other intentional method). Plus you can also unlock the truck with the Ford app if that ever happened, so why that pad? And yes, seems stupid that the truck can always be unlocked with the factory code. I also think that you can only ADD to the factory code, but changing the code on Sync3 doesn't remove the factory one, right? Some of us can easily try that. I changed mine, but haven't tried the pad at all. At least they can't drive the truck away, but could break into it.
Can you lock the truck with the remote inside? Mine unlocks it right back. Maybe locking it with the keypad (buttons 7-8 and 9-0 at the same time)? That'd explain it. At any rate, the dealer put the master code card inside the owner's manual. I'll remove it after sending this post.

Master code cannot be changed.
5 user codes be be added and reset if needed. Only use user codes in normal use. Master code should only be used for programming
NEVER leave the code card in the car.
To op, I'd remove the keypad entirely or swap the BCM if you really want it. Or just hold on to the keypad to reinstall in a year after said methhead has likely moved on.

No, it doesn't change the factory code. It merely adds an additional, user configurable, code. The factory code remains completely usable at all times. You don't have to pull the battery to reset.
