My tailgate isn't lining up properly when closed. It also squeaks when driving over bumps. What could be the problem? It wasn't damaged at all to my knowledge.

Looks more like the plastic trim is not equal on both sides, rather than the tailgate itself, but you can measure it. I don't fret over things like that. If you wanted the build quality of an expensive unibody vehicle, you chose the wrong one. Ha ha. It's body-on-frame construction. Can't have the tolerances of unibody, but it's not that bad either IMO.

 

Take it to the dealer and have them look at it. You should still be under the warranty right?

 

An alignment warranty issue if i ever seen one.

My driver's door was not aligned properly. Took it to the dealership and they fixed it in an hour or so under warranty.
My tailgate step issue was another thing.

 

Yes, both of them were removed and reinstalled with new hardware because they kept falling off.
