I've noticed that the trans holds the gears a lot longer than my 2013, which is extra strange, as I had a 3.7 previously. It seems to use the right gear, and it sounds awesome, so other than the slightly high rpms, it's all good.

I think you are a little too conservative with the rpms. The Coyote handles over 7k rpm on tuned engines. 4k is nothing briefly.
Also with T/H mode, the more aggressive you get into the brakes, the quicker the downshifts and subsequent higher rpm.

what gear ratio do you have? my truck has 3.55s and my dad's has 331s I find his truck downshifts more aggressively than mine does but nothing I would worry about.
I wouldn't worry about reving the 5.0 it's built for it. in mustang trim it redlines at 7200rpm I think in f150 spec it's 6500rpm. newer motors are built to rev and with the amount of sensors and computers monitoring the truck you'll never hurt it. just put it in tow haul and enjoy
