The shift lever for my 5 speed.

If I remember correctly you remove the 2 bolts on the cap and the shifter should lift out.

As you can see there are threads on both sides of the bolt. Putting the nut on one side pulls the bolt in place to hold the shift lever on in a wedged state so the shift lever is tight. Removing the nut and putting it on the other side of the bolt release the bolt and lets you remove the bolt and pull the shift lever up. I can't remember which way is which. Anyway doing it that way keeps the top of the transmission sealed up so dirt etc. can't drop in.

So if I understand this right, I should take the nut I removed on the right side, screw it on to the left, and the bolt will backout?

And what about removing the 2 bolts on the plate?

I seem to recall it working just like that. Basically the bolt is a wedge inside there.

There will be no need to remove those bolts if you get the shift lever removed. Unless you want to look in there,

Ok. I attempted this, and the nut just tightens on the other end. Maybe I need to really torque it to get it move the bolt?

You may need to tap the bolt out with a hammer. I had to do that on mine.

This is what I had to do. I watched a video on a 2001, and it was the same setup. Just light tapping got it out.

Painted it yesterday, and now to install an OE **** instead of the autozone chrome one that lights up the PO had on it.
