The crossmember is shaped different so it uses the same holes. Well, that's how it was for my 2wd.

When I put m5r2 in the 93 f150 with e4od I had to get the 5spd crossmember and hangers and they all mounted about 6in. Closer to the engine than the e4od crossmember. All the holes wete there.

Did the pedal assembly and mastercylinder work or did you have to use different ones?

I tried two different year/type master cylinders. The later ones are easier to push. I've replaced the pedal assembly twice with the like type because I split them in half.
