WOW, holy price gouge, it may be but I would leave the redneck engineering for that price. You could buy a parts truck for half that and just transplant the wiring plus have some extra parts.
What side of the engine bay is the plug with green wires, I have to make a trip out of town later and can check mine before I go. I seem to remember something on mine not having anything to connect to, driver's side closer to the firewall but I may be turned around or completely mistaken.

Ok, this is just a suggestion. If it were me, I would write down all of the colors for the wiring and guess at the appropriate sizes. I would then go buy some wire and loom material and clean up the wiring a little bit. It can be done over a weekend. All of those connectors can have the wire safely removed. Just make sure you can properly solder and use heat shrink tape.
I'm sure you would be able to find a used one in a salvage yard, but it might be in a similar shape as yours.

First: Pulling just the neg terminal will not reset the computer, must unhook pos, best way though is to unhook both for a couple of minutes then touch them together, somehow this helps the computer with reset process.
Before you do that try pulling your KOEO codes, then reset.
Second: Try unplugging the IAC connector, if it runs better with it unplugged then the IAC valve needs replaced.
Third: Not sure about the shifting issue, there should be one or more codes that will show up for that, may be VSS.
