Sounds like a GREAT project. I think you have to get a diffrent tranny. Talk to the people @ Painless wiring to hook you up with a wiring harness. What year Cobra Motor? Those things are tough. 6 bolt mains. MAde to make power.

Look up "Quint's Bronco" or "Quint's project" on Google. He had an entire wrecked 2004 f-150 and swapped the 5.4L into a 79(?) Bronco. He ended up welding in the 2004 dash, fabricated motor mounts, had to notch and reinforce the frame, and had all kinds of trouble with the CEL and limp home mode. Seems the 2004 CPU would limp home when it didn't see the ABS sensors, or the transmission gear, or if the O2 sensors noticed the CATS were gone. He figured it out eventually, even used the 2004 seats and electric windows, but man he did a mess of work. Even had to get a key cut at the dealer because the CPU didn't reconize the chip in the key.
About Cobra engines:
The cam timing is usally off from cam to cam and from bank to bank. (I read that even the $150,000 Ford GT comes with screwed up cam timing from the factory). So while it's out of the car it would be wise to degree the cam in. I would also suggest you advance or retard to cams to adjust the torque curve, stangs weigh a lot less than our trucks. Also they make there power higher in the rpm range.
