I have the same issue. At first, it was only occurring when I had the 5 Star tune installed. It is most pronounced when the engine is cold. Even worse when the weather is cooler, typically below freezing. It's progressively gotten worse. And, now it happens even with the tune removed. I have less than 17k miles on my 2012 SCrew.

I first started to hear it when pulling a heavy trailer on the highway. It would happen at low RPM and high torque. In the beginning all that I could hear was a slight chirp. Almost like a slipping belt. Over the last year it has progressively gotten worse.

It seems to mostly go away when the engine warms up, but this is not always the case. As indicated above, I would hear it slightly when pulling a trailer at highway speeds during low RPM and high torque. It will also occur continuously when the outside temperature was below 10 degrees.

I took it to the dealer a year ago when I first heard the noise. They couldn't reproduce the noise, and no fix was attempted. The issue does not throw a trouble code. I been told it could be a manifold leak, a timing issue, and a bad BOV. I've read that some of the early ecoboost engines had bad timing chains, which are now becoming an issue with 2011/12 reaching 80k+ miles. Given that my 2012 only has 17k miles, I skeptical that it could be a stretched timing chain.

Now that I can reproduce the problem, I plan to take it back into the dealer.

Let us know what the issue is after you speak with Ford.

Some additional information as well... My gas mileage (mixed city/highway) has been reduced from an average of 15.5 a year ago to 11.5 MPG currently. My last 150 mile trip, about 90% highway, averaged 13.5 MPG. I've done this same trip before and averaged above 20 MPG. To put this into perspective, a year ago I could pull a 6k lbs trailer and average 11 MPG. I'm now averaging close to this, but without a 6k lbs trailer.

Considering how much I've lost on fuel economy, I'm guessing it's not simply a bad BOV.

Sounds like your timing chain is stretched...you need to have it checked before it causes any damage. Your ECU is dumping boost (cycling the wastegates) to try and prevent damage to your motor. Let us know what you find out.

Since the truck functions well with the Ford stock tune it is obvious that Y dupes it with a Tune.

Good point, but to add to that did you get you tune updated for the Y Pipe add?

I've experienced the problem the OP is talking about and there's really no chirping noise, just the sound of air being let out and a surging/shuttering feel. Unless you turn down the radio you probably won't hear it, but you'll feel it. Downshift as it starts and it'll likely go away, I've had to downshift a second time a few times to get it to go away. Then once the climb/slight load is over shift back up.

What seems to be happening is too much boost is being built up to make up for the lower rpm and then it has to blow off the excessive boost. That just my non-auto mechanic opinion.

I did end up having an exhaust manifold leak, but that didn't fix the issue. Technically speaking I may still have it the issue, I just haven't tried out my latest tune revision yet. I am all stock minus the tune and in stock this doesn't happen, but the truck is nowhere near as fun to drive with the stock tune. For me it's happened with two different tuners tunes.

Just curious, what's your strategy code as read by your tuner? I've heard of a few others and I am wondering if there's a certain strategy range that has this issue?

To the OP, you said it sounds like the BOVs are constantly open?(Making a "whooshing" sound?)

It happens on all the tunes except the stock one and started after you did our Y-Pipe?
Are they stock BOVs in the truck?
What is the RPM Range and Gear for the issue?

I have had two diffrent tunes that produced the problem. Both updated for the y-pipe. It sounds to me like the bov is Opening and closing rapidly dumping boost then building boost again. Only really happens under 1500 rpm when the torque converter is locked , on a hill or towing when the truck tries to build More boost to maintain speed. I never thought about the timing chain but it would make sense for the scenario . Anyone know how I would go about checking the timing ?

The PIDS usually list the engine operating data. Since you run just fine OEM I would still feel it is a tune. Maybe try a couple tanks of higher octane gasoline. Possibly more power/torque but less heat for a given timing/injection. Heat creates power to make the Turbo spin up. You may have lower back pressure overspinning turbo with the tune.
