Engine noise / clogged oil ports
I brought my 2006 F150 Lariat (130k miles) to the Ford mechanic because it sounds like a diesel truck. After replacing the coil packs, performing a tune up, replacing an exhaust manifold, and changing the oil, he now believes that I may have clogged oil ports as a result of using Jiffy Lube filters, and informed me that I need a new motor which costs $6200 plus tax. Does this seem right? I am not a mechanic nor know much about these types of things, but isn't there some type of solvent I can run through the engine to clear the potentially clogged oil ports? Thank you in advance.

if it is a low end knock, you need to pull the motor and rebuild it. If it is a ping/detonation knock, you have a similar problem as mine, however, no one has replied. If it knocks at idle and not under acceleration. Change the motor

The next step
Thanks for the reply. After additional research, I have decided to use sea foam with the hopes that it might clean the oil ports / galleys, then change the oil / filter - I will report back soon.

DO NOT USE A FRAM OIL FILTER!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!! !!!!!!!!!!!!!!!!!!!

Seafoam in the oil...shutter. I don't know where you saw to use that. Here's some more info on the phasers/ticking. Read the TSB in the first link.
