Default 5.4L Flexfuel problem

Hello All, I am a newbie here but have owned ford forever. Used to do alot of my own work on my trucks from the 70's and 80's, then they just got to complicated. I am not a master mechanic but need to try to troubleshoot this problem and fix it myself, so any help would be appreciated.
I own a 2007 F150 supercrew automatic XLT 4x4 with the flexfuel 5.4. I began having an intermitent problem starting the truck. Battery cranking strong but no firing up. Another time it would start up, but idle rough then stall out.
I replaced the fuel filter but have not tried to start it as the battery is on the workbench on the charger. My father-in-law says its the ignition switch because when you crank it over the key does not return to the ready positon when you let off of it, after unsuccessfully attempting to start it. Never had this kind of issue before on any truck so i am at a loss. The mileage is around 85,000 and i have kept it well maintained and had little trouble up until now. Thank You

Do you have a replacement key? Sometimes the anti-theft kicks on and will not let it start.
