Are you sure it's the trans¿ I don't know your issue but if your OD light isn't flashing, let it be. You could be proactive and drop the pan to change the fluid and filter. If it ain't broke don't fix it.
For the shifter, there is a black adjustment wheel on the shifter column behind the plastic that you can turn to get it lined up.

I wouldn't completely trust the OD light not flashing as indicating no issue. Reason being, the trans in my 2000 died at 60k. The OD light didn't begin flashing until my truck couldn't get past 35 mph on a 55 mph road and I had to limp the truck home. The next day my dad tried to drive the truck 3 miles down the road to a trans shop and the truck made it .5 miles then it had to be towed.
It made a whining sound for about a month and a half before that happened. Hopefully what you're hearing isn't the trans. Either way, IMO, I'd get it looked at.

Usually the whine noise will come from the front pump/converter area. If you can live with it, do so, otherwise be prepared to spend some serious cash to rebuild it. I've seen them run forever making the whine noise, and I've seen them go out right after they had an estimate done for repairs. You are right in the area of "WTF" and I can live with it. I wish that I could give you great positive diagnoisis, but it isn't in the Tarot cards. I wish you luck with your truck.
