Mine did the same thing until a change the trans fluid and filter. Runs like a dream now

I just did the tranny fluid and filter I had the same thought as you but id like to be able to pin point the problem before I start throwing parts at it

Would the headers and cai cause this due to the change in air volume/flow?

Nah i highly hightly doubt it. If it aint the tranny its probably the coil packs

Ok finally got a cel its a front o2 sensor slow to respond and a lean code is this related at all?

I have a 00 5.4 and mine was doing the exact same thing for 3 days and about a week ago I had enough time(im 18 ) to check it out so I unplugged and checked the coils and what not till i found the one that was given me trouble the spring inside the rubber "boot" was all messed up so I wiped it down and shoved it back in there and good as new ever since. Idk if it wasn't making a good connection or what but it worked and I didn't have to spend any money on new coils hahaha. Or it might be like an air sensor or something too.

Edit: My bad haha didn't see that ya had it figured out

What thin white line? I have had to change out a few coils and havent noticed this. Not saying it is there but I havent seen it.

A lean code can be a part of it if the o2s are bad. A vacuum leak can also help that code out.
