Default Runs Rough, Just started

1998 F150, ext cab, 5.4L, 4X4, auto, 72,000 miles, bought new, clean truck. HELP...........
Just started acting up this week. Idles rough, bucks and snorts when driving, (at times, barely has miss at times) changed fuel filter, oil & oil filter, added Sea Foam to gas, checked for vacuum leaks by spraying starting fluid on vac lines . IAC valve replaced a month ago ( had been having idle at start-up probs a few times for 1 year). Check engine light would come on and flash on & off then go off, stayed on one time, I removed + batt. cable & cleared, hasn't come back on solid since, still flashes some times (at highway speeds) then goes out & stays out. My son (Honda Tech), worked at Ford in early 90's, used his scan tool, says can't complete test, it shows values like eng temp, lean/rich, voltage, etc. Only code is one that states "can't complete test"
Owners manual says flashing CEL means catalytic converter may be damaged. Son says injectors are all "clicking" by feel also. ANY IDEAS?

Flashing CEL is a misfire, probably a bad COP.

COP is a coil over plug, like a coil pak but on all 5.4s they have a coil over eack plug. Get a scan to find out which one it is, will be a code of P0301-P0308.

My 2001 5.4 also has a missfire after the engine gets hot!
The initial diagnoses had no codes on the scanner. Then mechanic was able to duplicate the problem (after engine was hot) and the scanner showed a misfire on cylinders 5 & 7.
Had the plugs (Autolite Double Platinum) and coil connectors changed. Ran great until after a couple hudred miles and started missing again!
The truck only has 63K miles on it and I believe they're 100K plugs, right?
Can any one help me?
