EGR codes are almost always the DPFE sensor. It's on the right side of the throttle body when you're looking in at it. It's gray with two black silicone rubber hoses running down to the egr tube, check both of them out, a lot of times they get screwed up at the ends. They run like $40 I think so if your code comes back it's not a bad thing to try. Another problem that almost all of our trucks will have at some point is clogged EGR ports between the valve and the elbow the throttle body is bolted to. If you pull off the throttle body you can see into the plenum and there are two small maybe 3/8" ports near the front, leading to where the egr valve is bolted. A lot of times those ports get closed up with solidified carbon. You have to take the plenum out and get a couple cans of carb cleaner and a long pick and just go to town till you get it cleared out. Make sure to get the intake to plenum gasket and a throttle body gasket and cover the hole in the intake while you have the plenum off so nothing gets in there and eats your motor. A vacuum leak somewhere can cause the egr to not open when it's commanded causing a code. Spray some starting fluid or carb cleaner around the vacuum lines and if you hear the engine rev you've found a leak.
The miss could be tons of things, including a vacuum leak. I assume since you're changing cops you've already changed the plugs. If you can get it to miss by pulling on the throttle body linkage in park you can pinpoint the cylinder that's missing by unplugging coils one at a time. As you unplug coils while it's misfiring the miss will get worse, until you unplug the coil on the cylinder that is misfiring, then it wont run any different so you know that's the cylinder that is already missing.

I replaced the DPFE also...I drove 76 miles today before it throwed a code. My Scan II gave me the same code..EGR..missed all the way home..It does not miss at idel..it misses between 40 and 50 MPH when it starts missing..I am going to bite the bullett and take it to the Ford dealer. I don't mind spending the money I would replace everyting on the motor to fix it, I plan on driving it a while. But they won't give much hope or garantee they can tell me what it is either..I guess I will find out...thanks to all..
