Default pats help

So I just bought my 99 f150 last Tuesday from a friend and he wanted the aftermarket radio he put in it to keep, so I tet him have it since the price was so low. I got new radio and was going to install when I see a mess of wires under dash. Further inspection showed a viper 550 alarm sys. He said he had no idea it was there and no use for it. I cut it all out and wired everything back up and now when I go to turn on truck and the pats is flashing theft! At first truck wouldnt start. I looked all over net and there were little options I found. I tried turning key on for 15 min and that worked untill I had to disconnect bat for new radio. Plugged bat back in and flashing theft. Tried to do the 15 min option again and no go. Got fed up and pulled fuse and put back in and now truck will start but still flashes theft so I dont want to be stranded on road when it decides to cut off. I did notice that when the key is in the on position the theft light flashes fast for about 45 seconds then goes to a pattern of one flash with a pause then a series of three and will repeat that till it stops. Any help for a new f150 owner.

Did the alarm come with remote start?

looking through the manual the system does have remote start capabilities. Since you have removed the system you have also removed the bypass module used to trick the factory system. You may have to go to a dealer and have your system reprogrammed back to your keys.
