When I drive on rainy days, after a while my
(1) Driver side window won't go down unless I put it in neutral.
(2) My 4wd low indicator light goes on and off randomly.( It stays in 2wd, just the light)
(3) Speedometer will sometimes not work.

Could this be a short by the speed sensor?

Doubt you have a short at a speed sensor. Most like you have water intrusion above the fuse box. Usually the the windshield seal is leaking. Leaks down into the gem module and fuse box. Both are bolted together. Gem controls the windows and 4x4. Speedometer, can't remember, depends on years '97-'98 were different than '99-'04h. Does the cruise work when the speedo drops out? '97-'98 use grey/black wire for input. '99 and up the info is brought in through the SCP network. Use a garden hose at home spray down the dr. side windshield area, top to bottom. Could be leaking at the bottom of the windshield or top. Then lay on the dr. side floor and look for signs of water behind the fuse box and up. Won't take much water to get in, look for a drop hanging, droplets any signs. GL.

 

I vote for TRD's diagnosis as the probable cause.
