I'd start with pulling codes. Have you checked your fuel pressure? The two problems could be unrelated. I would run the gamut of basic tests like: compression check, fuel pressure, vacuum leaks and so on. There could be multiple culprits. Start simple. Always start simple

The O/D light blinking is the notification that there is a transmission problem. There should be a trouble code stored in the computer to go along with that light. Pulling the code is the first step to diagnosing the problem. If you've already had a shop look at the tranny, I would inquire as to how they diagnosed the torque converter was bad.

I go along with metrius, if the OD light was blinking before they worked on it, how can they give it back to you un resolved. If light blinking happened since they were there, how long ago was that? Take it back to tranny shop.
