Default ECU to Gearbox problem

I have a standard 5.4 v8 Harley Davidson 2000 & I bought a second hand complete Supercharger set-up from a simular truck at a breakers yard, which is nolonger there. I changed the whole top of the engine, including the Radiator, Altinator, engine bay loom, the ECU, dash clocks, ignition, Fuel pump etc.. it was all re-programmned & set up by a company that tune race cars. It runs real nice, BUT, I have a clunking from the gearbox sometimes as it changes gear or when I stop... I've taken it to a gearbox specialist here in the UK & they say that the gaerbox is set up with differences internally that the ECU is not talking the same language as it's not a gearbox from a supercharged F150... Does anyone know of any device that will allow these to be compatable, If I had bought a supercharger KIT, how would this be compatable ? Is there a universal ECU that would be programable ? Would appreciate some help with this as an American car enthusiast, Cheers Matt
