F-150 fte ????
You should be ok, as above, if the truck was still running and this was more of a splash through than a submarine attempt, you should be good... Was the truck doing anything funny afterward??? Too many questions, not enough info OP...

i took it to the mechanic and he plugged it into the computer he first took out the air filter which was just about sucked down and then the engine warning light dident shut off so then they checked all the dip sticks and saw thier was a lot of water in the transmission and then looked in air filter box and saw mud in there, the truck has not shut down yet but they said it will eventually and that the more i drive it the worse it will get

I'm sorry to say my friend you either have the FTE or the MSE... Sounds like you didn't totally jack it, but it is going to need to be gone through. Be very happy no hydro lock. What did the mechanic recommend?
Opinions on this wanted, FTE or MSE???
Fish Tank Edition or Muddy-Swap Edition

what is FTE or MSE, he recommend taking it to ford dealership and then they would take apart engine and dry each individual part then probally have to replace transmission

Depending on the tranny, some have vents. I figured you'd have water in there. Not sure what the best course of action is there.
I would also check your diff(s). They should have vent hoses, but they may not have been high enough.
As for the motor...You say it was scanned, so what codes did you get.
Is there water in the oil? How far did the water get?
