Is the center consol shift a different transmission than the steering consol shift?

Nope, transmissions are the same. Ford does have a couple of different transmissions based on engine size, but no difference based on column or floor shift models. The 5.4 engine gets the larger automatic. The instrament cluster has a block off plate (usually has the model "name" written on it) when a floor shift console is equipped verses the "P R N D 1 2" plate that the column shift has, but these are easily swapped based on this option.
