Steering gear box nut
I just replaced my steering gear box and my pitman arm
and I can't get the nut to go anywhere close to as far up on the gear box as the factory one was... I've got it passed flush with the stud to probably the second thread... Is this far enough?
I used a brand new torque wrench at about 200 ft/lbs to get it where it's at.

Also yesterday I prematurely attached my steering shaft to my new box fairly easily, but I had to take it back off in order to get my steering box and pitman arm into the center shaft, now that I've got it all in place I can't seem to get the steering shaft back on to the new steering box how I had it yesterday any tips will be tried immediately thank you
I think you are in the wrong subforum if you are asking about steering boxes and pitman arms, as the 04-08 has a steering rack.
What vehicle are you working on? you may get better help if you ask in the appropriate sub forum...
But since I have some experience with those I'll give you my opinion.
The nut needs to go on far enough to secure the pitman arm onto the taper of the splines of the sector shaft. How flush it is on the end doesn't matter for the most part, but it needs to be tight to the pitman arm, and push the pitman onto the taper of the sector shaft.
Sometimes there is a "master spline " so you have to get the pitman arm clocked correctly, not just on any of the splines otherwise it wont engage properly and push up to the taper.

There are 3 dead splines on most Ford steering gear sector shafts (the newer ones have 4 dead splines)

Have the lock nut up and off the adjustment screw a ways when making the adjustment
Move the input back and forth while getting the sector shaft seated and making the adjustment
Verify your gear is centered first
