07 f150 5.4 3v new cam delete jasper crate motor , fresh rebuilt transmission, newer throttle body, newer throttle position sensor, new intake manifold runner. New knock sensors.has Poor acceleration. Starts and idles rough cold and strong smell of fuel once first started. Poor fuel economy. P2006. Truck barely wants to stay running until it is at regular running temp. Have to let it idle untill warm to drive it now. Once warm if I floor it engine tone changes. And sometimes goes into limp mode. Codes are lrunning lean and intake manifold runner control valve stuck closed

If by Cam delete you mean a cam phaser lock out kit was put in. These trucks need a custom tuner, because the timing no longer adjusts as designed, so timing is wrong at idle, and timing is wrong at high speed. The custom tunes sets the timing to a comprimise point that gives ability to operate marginally across the range.

We did this to my daughters 2008 5.4 3 valve and the company that put in the lockout kit included a tuner by https://www.livernoismotorsports.com/ she had to have her truck reset once and lost the tune, it would hardly pull it's own weight it ran so bad. We were able to get a copy of the tune from the manuf. and reload the tune in and it ran again.

In retrospect since most these engines make it to 140K or so before needing the lockout I would just put the factory parts in, and go another 140k rather than doing the lockout.

Doesn’t the lockout kit just mask the problem?

You've probably already checked the internet, but if not here is what I found for P2006.

From Bing: Replacing the IMRC actuator is the most common fix for P2006. You can also check all of the wiring going to it and ensure that it is good. If the IMRC actuator no longer has power, then it can’t operate the butterfly valves.
Check the wiring harness around your F150’s IMRC to ensure that it hasn’t been rubbed against anything and damaged.

Running lean fits the poor cold running. Fuel pressure would be worth checking. The IMRC might make it low on power at high air flow but the valves are normally closed at low air flow.

How about fuel injectors? Any chance they're wrong? The PCM assumes a certain flow rate.
